Simulation and modeling of turbulent flow, and of turbulent reacting flow in particular, involves solving for and analyzing time-dependent and spatially dense tensor quantities, such as turbulent stress tensors. The interactive visual exploration of these tensor quantities can effectively steer the computational modeling of combustion systems. In this work we present an integrated, hybrid tensor visualization tool. Volume renderings of the 3D quantities reveal the structure of the dataset, allowing users to identify regions of interest. The regions of interest can then be further explored using the 2D glyph-based representations. Finally, streamlines are also provided to help reveal the structure of the flow through the region of interest. In order to facilitate time-space analysis, we provide a small-multiples interface: users can compare thumbnail, low resolution representations of different time steps and then focus on one time step to view in detail. We demonstrate our application on several turbulent configurations, and show this approach can successfully capture and highlight numerical artifacts in the underlying computational model.

Visualization of Tensor Quantities Used in Computational Turbulent Combustion

The past 10 years have seen great advances in visualization infrastructure. From large, ultra-resolution displays (URDs) to new interaction devices, modern visualizations technologies hold the promise of bringing about a new generation of visual analytic tools that are more capable of tackling big-data challenges. Yet, there is a lack of understanding among visualization designers on how to adapt existing design paradigms to take advantage of these new platforms. In this paper, we look at commonly used visualization design patterns and give guidelines on how to adapt them to URDs. We also describe two example visual analytic tools which leverage our adaptations to enable the analysis of big datasets on URDs.

SAGE is a widely used open-source platform and the defacto operating system, or framework, for managing &ldquo;big data&rdquo; content on scalable-resolution tiled display walls. This is the fifth BOF that the SAGE development team has held at SC. SC provides an unparalleled opportunity for the global SAGE user community and potential users to meet, review current development efforts, share community-developed use cases, and have discussions on user requirements and future roadmaps.

I/O is one of the most challenging issues for many current petascale high performance computing systems. The issue is expected to become dire in future systems. In situ analyses has been proposed as a promising solution to glean faster insights and reduce the amount of data to storage. A critical challenge here is the sparse data pattern produced to be written out. We evaluate the performance of current I/O mechanisms on two diverse systems, namely the Mira IBM BG/Q system and the Hopper Cray Xe6 system, for sparse data patterns, and propose an I/O mechanism leveraging topology- aware data aggregation together with necessary abstraction to hide the underlying filesystem complexity to yield multi-fold performance up to 128K cores.

Improving I/O Performance for Sparse Data Movement in Leadership Systems

The three-dimensional spatial arrangement of the cortical microcirculatory system is critical for understanding oxygen exchange between blood vessels and brain cells. A three-dimensional computer model of a 3 X 3 X 3 mm3 subsection of the human secondary cortex was constructed to quantify oxygen advection in the microcirculation, tissue oxygen perfusion, and consumption in the human cortex. This computer model accounts for all arterial, capillary and venous blood vessels of the cerebral microvascular bed as well as brain tissue occupying the extravascular space. Microvessels were assembled with optimization algorithms emulating angiogenic growth; a realistic capillary bed was built with space filling procedures. The extravascular tissue was modeled as a porous medium supplied with oxygen by advection-diffusion to match normal metabolic oxygen demand. The resulting synthetic computer generated network matches prior measured morphometrics and fractal patterns of the cortical microvasculature. This morphologically accurate, physiologically consistent, multi-scale computer network of the cerebral microcirculation predicts the oxygen exchange of cortical blood vessels with the surrounding gray matter. Oxygen tension subject to blood pressure and flow conditions were computed and validated for the blood as well as brain tissue. Oxygen gradients along arterioles, capillaries and veins agreed with in vivo trends observed recently in imaging studies within experimental tolerances and uncertainty.

Cerebral Microcirculation and Oxygen Tension in the Human Secondary Cortex

Molecular Dynamics is becoming a principle methodology in the study of nanoscale systems, paving the way for innovations in battery design and alternative fuel applications. With the increasing availability of computational power and advances in modeling, atomistic simulations are rapidly growing in scale and complexity. Despite the plethora of molecular visualization techniques, visualizing and exploring large-scale atomistic simulations remain difficult. Existing molecular representations are not perceptually scalable and often adopt a rigid definition of surfaces, making them inappropriate for nanostructured materials where boundaries are inherently ill-defined. In this paper, we present an application for the interactive visualization and exploration of large-scale atomistic simulations in ultra-resolution immersive environments. We employ a hybrid representation which combines solid ball-and-stick glyphs with volumetric surfaces to visually convey the uncertainty in molecular boundaries at the nanoscale. We also describe a scalable, distributed GPU ray-casting implementation capable of rendering complex atomistic simulations with millions of atoms in real-time.

Visualizing Large-Scale Atomistic Simulations in Ultra-Resolution Immersive Environments

We present the design and implementation of a visual mining and analysis tool to help identify protein mutations across family structural models, and to help discover the effect of these mutations on protein function. We follow a client-server approach in which distributed data sources for 3D structure and non-spatial sequence information are seamlessly integrated into a common visual interface. Multiple linked views and a computational backbone allow comparison at the molecular and atomic levels, while a trend-image visual abstraction allows for the sorting and mining of large collections of sequences and of their residues. We evaluate our tool on the triosephosphate isomerase (TIM) family structural models and sequence data, and show that our tool provides an effective, scalable way to navigate a family of proteins, as well as a means to inspect the structure and sequence of individual proteins.

Fixing TIM: Identifying Functional Mutations in Protein Families through the Interactive Exploration of Sequence and Structural Data

We present the design of a novel framework for the visual integration, comparison, and exploration of correlations in spatial and non-spatial geriatric research data. These data are in general high-dimensional and span both the spatial, volumetric domain - through magnetic resonance imaging volumes - and the non-spatial domain, through variables such as age, gender, or walking speed. The visual analysis framework blends medical imaging, mathematical analysis and interactive visualization techniques, and includes the adaptation of Sparse Partial Least Squares and iterated Tikhonov Regularization algorithms to quantify potential neurology-mobility connections. A linked-view design geared specifically at interactive visual comparison integrates spatial and abstract visual representations to enable the users to effectively generate and refine hypotheses in a large, multidimensional, and fragmented space. In addition to the domain analysis and design description, we demonstrate the usefulness of this approach on two case studies. Last, we report the lessons learned through the iterative design and evaluation of our approach, in particular those relevant to the design of comparative visualization of spatial and non-spatial data.

GRACE: A Visual Comparison Framework for Integrated Spatial and Non-Spatial Geriatric Data

SAGE&trade; (Scalable Adaptive Graphics Environment) is cross-platform, open-source middleware that enables users to have a common operating environment, or framework, to access, display and share a variety of content - whether digital cinema animations, high-resolution images, high-definition video-teleconferencing, presentation slides, documents, spreadsheets or laptop screens - in a variety of resolutions and formats, from multiple sources, to one or more tiled display walls. 

SAGE graphics streaming architecture supports the sharing of high-resolution media and data between visualization environments or among groups of collaborators at local or remote sites. Its network-centric architecture allows collaborators to share visualizations (such as remote desktop, video streams, 2D maps, and 3D renderings) on local or remote systems. Applications stream pixels over high-speed networks to displays with potentially hundreds of megapixels of contiguous display resolution. 

This document serves as a users and developers guide for SAGE middleware.

SAGE: Scalable Adaptive Graphics Environment Documentation

This article describes research to build an embodied conversational agent (ECA) as an interface to a question-and-answer (Q/A) system about a National Science Foundation (NSF) program. We call this ECA the LifeLike Avatar, and it can interact with its users in spoken natural language to answer general as well as specific questions about specific topics. In an idealized case, the LifeLike Avatar could conceivably provide a user with a level of interaction such that he or she would not be certain as to whether he or she is talking to the actual person via video teleconference. This could be considered a (vastly) extended version of the seminal Turing test. Although passing such a test is still far off, our work moves the science in that direction. The Uncanny Valley notwithstanding, applications of such lifelike interfaces could include those where specific instructors / caregivers could be represented as stand-ins for the actual person in situations where personal representation is important. Possible areas that come to mind that might benefit from these lifelike ECAs include health-care support for elderly / disabled patients in extended home care, education / training, and knowledge preservation. Another more personal application would be to posthumously preserve elements of the persona of a loved one by family members. We apply this approach to a Q/A system for knowledge preservation and dissemination, where the specific individual who had this knowledge was to retire from the US National Science Foundation. The system is described in detail, and evaluations were performed to determine how well the system was perceived by users.

Passing an Enhanced Turing Test - Interacting with Lifelike Computer Representations of Specific Individuals

This chapter presents an approach to enable non-visualization experts to craft advanced visualizations through the use of natural language as the primary interface. The main challenge in this research is in determining how to translate imprecise verbal queries into effective visualizations. To demonstrate the viability of the concept, we developed and evaluated a prototype, Articulate, which allows users to simply ask the computer for questions about their data, and have it automatically generate visualizations that answer these questions. We discovered that by relieving the user of the burden of learning how to use a complex interface, we enable them to focus on articulating better scientific questions and wasting less time in producing unintended visualizations.

On-Line Audio Dilation for Human Interaction

The use of an avatar-enabled applications have been rapidly growing over the last decade as they promise more natural computer interaction with advanced technologies in various domains. Furthermore, recent research efforts towards natural and affective avatar capabilities have become more prevalent in the field. However, developing such an application still remains a very difficult and time-consuming task. This is mainly because a believable avatar model intuitively aims to mimic a real human, including realistic appearance and a wide spectrum of complex behaviors. Even though we have to approach this problem as a whole, most previous studies have focused on only a small part of the model due to its complexity. 

Recently, state-of-the-art research in computer graphics has presented realistic renderings of the human face with a programmable commodity graphics processing unit. However, these results are mostly focused on a static model or non-interactive character animations, whereas avatar researchers tend to use very limited visualization capabilities. Merging these two research efforts will provide a better chance to surpass Mori&rsquo;s Uncanny Valley and achieve a more natural experience interacting with an avatar. Another issue found in the literature is the use of two distinct methodologies in modeling human behavior: rule-based model and data-driven model. 

The model of the rule-based system offers highly coherent behavior based on psychological theories, but it lacks in subconscious or unconscious behavior. The data-driven method relies on a large amount of rich data to extract the uncertain nature of human beings to mimic it on an avatar model, however it lacks the depth of knowledge required to understand progressive causalities in our face-to-face communications. 

This thesis presents a high quality visualization method and a behavior-modeling framework that can enhance the user experience with an autonomous avatar and eventually achieve the goal of an avatar as a natural lifelike computer interface. A hybrid behavior modeling technique sets the middle ground to combine both rule-based and data-driven models. Highly realistic avatar visuals with an emotionally expressive behavior model offer better congruency and naturalness at the same time to increase avatar believability. It promotes simple design and development for an affective avatar-enabled application to overcome current limitations. This thesis contributes to the avatar research domain in computer science by promoting the synergy between widely available technologies to create a natural and believable avatar control framework. A user study is conducted to evaluate the perceived naturalness of the framework&rsquo;s behavior model within an autonomous expressive storytelling context. As we establish a better tractable model for an avatar as a more natural alternative computer interface, it will broaden the possibilities of our computational needs where we suffer from limited resources.

Supervised Hybrid Expression Control Framework for a Lifelike Affective Avatar

More than 100 years of scientific research has provided evidence for sophisticated navigational mechanisms in social insects. One key role for navigation in ants is the orientation of workers between food sources and the nest. The focus of recent work has been restricted to navigation in individually foraging ant species, yet many species do not forage entirely independently, instead relying on collectively maintained information such as persistent trail networks and/or pheromones. Harvester ants use such networks, but additionally, foragers often search individually for food either side of trails. In the absence of a trail, these &ldquo;off-trail&rdquo; foragers must navigate independently to relocate the trail and return to the nest. To investigate the strategies used by ants on and off the main trails, we conducted field experiments with a harvester ant species, Messor cephalotes, by transferring on-trail and off-trail foragers to an experimental arena. We employed custom-built software to track and analyse ant trajectories in the arena and to quantitatively compare behaviour. Our results indicate that foragers navigate using different cues depending on whether they are travelling on or off the main trails. We argue that navigation in collectively foraging ants deserves more attention due to the potential for behavioural flexibility arising from the relative complexity of journeys between food and the nest.

Context-dependent navigation in a collectively foraging species of ant, Messor cephalotes

The study of insect behavior from video sequences poses many challenges. Despite the advances in image processing techniques, the current generation of insect tracking tools is only effective in controlled lab environments and under ideal lighting conditions. Very few tools are capable of tracking insects in outdoor environments where the insects normally operate. Furthermore, the majority of tools focus on the first stage of the analysis workflow, namely the acquisition of movement trajectories from video sequences. Far less effort has gone into developing specialized techniques to characterize insect movement patterns once acquired from videos. In this paper, we present a human-computer collaborative workflow for the acquisition and analysis of insect behavior from field-recorded videos. We employ a human-guided video processing method to identify and track insects from noisy videos with dynamic lighting conditions and unpredictable visual scenes, improving tracking precision by 20% to 44% compared to traditional automated methods. The workflow also incorporates a novel visualization tool for the large-scale exploratory analysis of insect trajectories. We also provide a number of quantitative methods for statistical hypothesis testing. Together, the various components of the workflow provide end-to-end quantitative and qualitative methods for the study of insect behavior from field-recorded videos. We demonstrate the effectiveness of the proposed workflow with a field study on the navigational strategies of Kenyan seed harvester ants.

A Human-Computer Collaborative Workflow for the Acquisition and Analysis of Terrestrial Insect Movement in Behavioral Field Studies

In this paper we present our experience in designing and applying an evaluation protocol for assessing usability of a clinical decision support (CDS) system. The protocol is based on component-based usability testing, cognitive interviewing, and a rigorous coding scheme cross-referenced to a component library. We applied this protocol to evaluate alternate designs of a CDS interface for a nursing plan of care tool. The protocol allowed us to aggregate and analyze usability data at various granularity levels, supporting both validation of existing components and providing guidance for targeted redesign.

A Component-Based Evaluation Protocol for Clinical Decision Support Interfaces

Vision is our dominant sense, with roughly a quarter of our brain devoted to processing visual stimuli, providing the highest bandwidth perceptual channel into our cognitive systems. This advanced neural circuitry, shaped by millions of years of evolution, lets us recognize recurring patterns, quickly attend to the unexpected, and visually solve complex spatial and abstract problems. It&rsquo;s no surprise that early optical instruments were central to many scientific breakthroughs, from Anton van Leeuwenhoek&rsquo;s discovery of living cells in 1674 using a self-built microscope to Pierre Janssen and Norman Lockyer&rsquo;s discovery of helium in 1868 via direct observation of solar prominences with a telescope. 

Much of the data scientists investigate today is digitally created, stored, and analyzed. Scientists are observing phenomena with new types of digital instruments, sensors, and robotic exploration vehicles that can collect data at ever-increasing resolutions. Although this trove of modern digital data isn&rsquo;t directly amenable to visual observation with traditional optical lenses, visualization lets us transform this data into visual representations. However, despite many recent advances, the scale, heterogeneity, and complexity of modern scientific datasets continue to pose major challenges for visualization designers. In many situations, there are just too few pixels to effectively visualize these datasets. Moreover, solving scientific problems today requires concentrated effort from interdisciplinary teams who deal with various data sources, including 3D, 2D, abstract, temporal, and multidimensional datasets. It&rsquo;s challenging to construct integrative visualizations that can simultaneously and effectively cater to such a variety of data sources. 

Just as Leeuwenhoek invented his own lens to look at his water samples four centuries ago, scientists are constructing new types of digital lenses - high resolution computer displays that can effectively be used to visualize large amounts of data. Many scientific disciplines are rapidly adopting modern digital lenses such as the Cyber-Commons and CAVE2, both from the Electronic Visualization Laboratory at the University of Illinois at Chicago. (CAVE stands for Cave Automatic Virtual Environment.) These big lenses let scientists:

<li>Visualize and juxtapose multiple interrelated datasets to find insights between previously disparate pieces of information</li>
<li>Dedicate more effort to analysis by reducing window switching</li>
<li>Significantly increase the amount of data that can be viewed at one time</li>
</ul> 

Like modern binocular microscopes, the Cyber-Commons and CAVE2 provide high-resolution, stereoscopic display surfaces, creating hybrid-reality (HR) spaces that blur the line between virtual environments and tiled display walls. With their unique characteristics, HR environments empower designers to construct scalable, integrative visualizations that mash up 2D, 3D, temporal, and multivariate data sources. This in turn will allow a new generation of applications better suited to meet the challenges of making sense of today&rsquo;s increasingly large and heterogeneous datasets.

Visualizing Large, Heterogeneous Data in Hybrid-Reality Environments

The popularity of large-scale, high-resolution display walls, as visualization endpoints in eScience infrastructure, is rapidly growing. These displays can be connected to distributed computing resources over high-speed network, providing effective means for researchers to visualize, interact with, and understand large volumes of datasets. Typically large display walls are built by tiling multiple physical displays together and running a tiled display wall required a cluster of computers. With the advent of advanced graphics hardware, a single computer can now drive over a dozen displays, thereby greatly reducing the cost of ownership and maintenance of a tiled display wall system. This in turn enables a broader user base to take advantage of such technologies. Since tiled display walls are also well suited to collaborative work, users tend to launch and operate multiple applications simultaneously. To ensure that applications maintain a high degree of responsiveness to the users even under heavy use loads, the display wall must now ensure that the limited system resources are prioritized to maximize interactivity rather than thread-level fair sharing or overall job-completion throughput. In this dissertation, the author present a new resource scheduling scheme that is specifically designed to prioritize responsiveness in collaborative large display wall environments where multiple users can interact with multiple applications simultaneously.

Multi-User Centered Resource Scheduling for Large Scale Display Wall Environments

We describe a novel art-empowered Virtual Reality (VR) system designed for hand rehabilitation therapy following stroke. The system was developed by an interdisciplinary team of engineers, art therapists, occupational therapists, and VR artist to improve patient&rsquo;s motivation and engagement. We describe system design, development, and user testing for efficiency, subject&rsquo;s satisfaction and clinical feasibility. We report initial results following use of the system on the first four subjects from the ongoing clinical efficacy trials as measured by standard clinical tests for upper extremity function. These cases demonstrate that the system is operational and can facilitate therapy for post stroke patients with upper extremity impairment.

Virtual Reality Environment Assisting Post Stroke Hand Rehabilitation: Case Report

Recent scientific advances allow the use of technology to expand the number of forms of energy that can be perceived by humans. Smart sensors can detect hazards that human
sensors are unable to perceive, for example radiation. This fusing of technology to human&rsquo;s forms of perception enables exciting new ways of perceiving the world around us. In this paper we describe the design of SpiderSense, a wearable device that projects the wearer&rsquo;s near environment on the skin and allows for directional awareness of objects around him. The millions of sensory receptors that cover the skin presents opportunities for conveying alerts and messages. We discuss the challenges and considerations of designing similar wearable devices.

Hybrid Reality Environments represent a new kind of visualization spaces that blur the line between virtual environments and high resolution tiled display walls. This paper outlines the design and implementation of the CAVE2&trade; Hybrid Reality Environment. CAVE2 is the world&rsquo;s first near-seamless flat-panel-based, surround-screen immersive system. Unique to CAVE2 is that it will enable users to simultaneously view both 2D and 3D information, providing more flexibility for mixed media applications. 

CAVE2 is a cylindrical system of 24 feet in diameter and 8 feet tall, and consists of 72 near-seamless, off-axis-optimized passive stereo LCD panels, creating an approximately 320 degree panoramic environment for displaying information at 37 Megapixels (in stereoscopic 3D) or 74 Megapixels in 2D and at a horizontal visual acuity of 20/20. Custom LCD panels with shifted polarizers were built so the images in the top and bottom rows of LCDs are optimized for vertical off-center viewing- allowing viewers to come closer to the displays while minimizing ghosting. 

CAVE2 is designed to support multiple operating modes. In the Fully Immersive mode, the entire room can be dedicated to one virtual simulation. In 2D model, the room can operate like a traditional tiled display wall enabling users to work with large numbers of documents at the same time. In the Hybrid mode, a mixture of both 2D and 3D applications can be simultaneously supported. The ability to treat immersive work spaces in this Hybrid way has never been achieved before, and leverages the special abilities of CAVE2 to enable researchers to seamlessly interact with large collections of 2D and 3D data. To realize this hybrid ability, we merged the Scalable Adaptive Graphics Environment (SAGE) - a system for supporting 2D tiled displays, with Omegalib - a virtual reality middleware supporting OpenGL, OpenSceneGraph and Vtk applications.

CAVE2: A Hybrid Reality Environment for Immersive Simulation and Information Analysis

Pain management of end of life patients (EOL) (n=596 episodes) is examined using statistical and data mining processes of the HANDS database of care plans coded with NANDA-I, NOC, and NIC (NNN) terminologies. HANDS episode data (episode =care plans updated at every handoff on a patient while staying on a hospital unit) were gathered in 8 units located in 4 different health care facilities (total episodes = 40,747; EOL episodes = 1,425) over two years. Results show the multiple discoveries such as EOL patients with hospital stays (< 72 hrs.) are less likely (p<0.005) to meet the pain relief goals compared to EOL patients with longer hospital stays. The study demonstrates a major benefit of systematically integrating NNN into electronic health records.
